If you can add annotations to a drawing one at a time, you should be able to remove only certain annotation groups, instead of destroying everything in a drawing.

Add check boxes in the annotation groups to allow the user to simultaneously run groups at the same time, especially with cross sections, this will save the user from having to process the file multiple times.
